Update to epstopdf-base (automatically included by the graphics package) to ensure that a default command (epstopdf) is defined even if no epstopdf-sys.cfg file is found. This should restore working behaviour in miktex, behaviour in texlive is unaffected as it supplies an epstopdf-sys.cfg file,

epstopdf-pkg – Call epstopdf "on the fly"
The package adds support for EPS files in the graphicx package when running under pdfTeX. If an EPS graphic is detected, the package spawns a process to convert the EPS to PDF, using the script epstopdf. This of course requires that shell escape is enabled for the pdfTeX run.
